PrimerPlex可以使用预先设计的经过验证的oligos来构建复用集。在为每个序列了oligo之后，对它们的属性进行分析，并为发现的任何偏差提醒用户。对于预先设计的oligos不可用的序列，PrimerPlex设计它们，检查它们是否复用，并强调兼容性问题。然后用户可以决定接受这个设计或者创建一个单的池。这个功能在用户的手中提供了完全的控制。
添加MagPlex TAGs
该程序现在还支持一个MagPlex TAGs的数据库，以及MicroPlex xTAGs（以前称为FlexMAP TAGs），用于自动向每个ASPE引物添加适当的标签。标签是这样选择的，它们使二聚化小化，并且不折叠在它们所附着的oligo上。此外，用户可以覆盖程序的建议，并自己选择标签。如果标签不是的，或者选择的标签与oligo不兼容，PrimerPlex会向用户发出警报。
